Got the kill the daughter quest, killed the flame prophet, then killed the undermother and didn't get the secret achievment, only the regular one. My version is the latest and my internent connection is stable.

Sometimes achievements take time to appear. Every time you open that game a new "request" to google to unlock that achievement will be fired, so I think it will get activated.
